That's rare. Usually it's JASRAC giving dōjin authors trouble, not print media publishers like Kodansha.

Just a guess, but maybe Kodansha's more concerned about plagiarism of the artwork than the songs themselves? According to the article:

Well, maybe if you got your hands on this edition it will be worth more at some point. Assuming that there were not already a million sold. Neutral

Why Kodansha just wouldn't ask for a cut instead of shutting her down completely is beyond me.

It would be rather dishonorable to say "Hey give us your money!"
this way this way they can protect their interests without basically stealing

Yeah, but in the end she will end up spending more money with less income. So it may be rude, but only to Japanese sensibilities.
