I thought it was supposed to end with Baki fighting his dad (and hopefully beating him this time). What gives?

As I understand it, the fight doesn't actually get underway by the end of the manga.

So the manga ends with him about to fight his father.

Basicly a big, dumb publicity stunt to get more press attention (and it worked).
