The opening sequence, like the one from the first season, has the voice actors given names embedded, either in the background or on the clothing of the characters they're voicing.
In episode 3, when having dinner with Melt, he refuses to help Jil and turns them over to the golden knights. A homage to Star Wars Episode V The Empire Strikes Back when Lando Calrissian does the same thing to Han, luke, leia, and chewbacca.
In episode 3, when locked in the cell, they find out about the ropers digging a way out of the prison. Jil then describes in detail how he thinks they are doing it, and what he describes is how the prisoners escape a concentration camp in the movie The Great Escape.
The dragon the group encounters in episode 5 looks exactly like Shooting Star from Record of Lodoss War.
In episode 12, at 22:58, the old version of Gilgamesh is seen in the crowd with the older version of Ki on the right side of the screen for a second.
