Pani Poni is a gagmanga of the likes of Azumanga Daioh and Sensei no Ojikan. It`s the first commercial manga by Hikawa Hekiru who was previously active in the doujin scene.

There are many references to Chuck Norris.

A few times, the alien's reference Star Trek.

The 25th song "Thousand Master no Omoi" in the Negima!? OST ~Cantus I~ Collection is a remake of the 14th song on the OST of Pani Poni Dash!, "Piichi Muun na Aishuu". In Pani Poni Dash!, the song is not nearly as ominous as it is in Negima!?.

ADV Films paid $138,666 to license the series in 2006.

In episode 1, Motsu from Negima!? shows up

In Episode 2 Roboko's ears are reminiscent of Multi's from To Heart, though the color of the tips is different.

In Episode 5, Pleinair and Usagi-san are seen sitting against a sign.

In Episode 6 at around 15:14, the word "Rosebud" is written on the chalkboard. Though this may be unrelated, "rosebud" is the the password to the Uplink Test Server in the game "Uplink."

In Episode 6, while Miyata is on Rebecca's office, there is a chart on the wall with some hiraganas in black, but some of them are in red creating the name "いちじょう" (Ichijou)

In episode 15, Rei Tachibana's english notes contain the phrase "Ph'nglui mglw'nafh Cthulhu R'lyeh wgah'nagl fhtagn", which comes from Lovecraft's Cthulhu mythos.

In episode 15, Ichijou is holding a power-up capsule surrounded with 3 option orbs and a shield above her head which are both from Konami's famous side-scrolling game Gradius.

In episode 19, when Mesousa is hung from the roof around 8:26, Serizawa is holding the Lance of Longinus from Neon Genesis Evangelion.

In episode 20, there is a message on the board in kanji that says "Momotsuki Institute vs. Mahora Academy". This is a reference to Ken Akamatsu's Mahou Sensei Negima, another show that involves a child teacher.

In episode 21, some of the writing on the blackboard among other things included subtle references to Square-Enix's "Final Fantasy XI".

In episode 23, when the class is running laps outside, they are chanting "Fighting Spirit", a reference to Gurren Lagann.

In episode 25, the dreams and the transformation of the Pani Poni X are all references to Neon Genesis Evangelion.
