Towards the end of the second volume sneak Onizuka and Yoshikawa sneak into Yoshikawa's room through the window. look carefully at the posters that Yoshikawa has on walls. Some of them are Neon Genesis Evangelion Posters. Later in the Manga Onizuka also has an Evangelion Poster up on the wall of his "Room" at holy forest.

Note the symbol below the swastika drawn on Onizuka's handkerchief-mask when he brings his gang to the school where Urumi Kanzaki is on the rampage in Volume 8. Look familiar? It's the symbol of SEELE from Neon Genesis Evangelion.
The popular webmanga "Megatokyo" parodies GTO in some of the earlier chapters. When Largo somehow manages to become a high school English teacher, he goes by the name of "Great Teacher Largo". His first action as teacher is to take his class on a field trip to the local arcade, where he and Ping do battle on many different types of machines, much like Onizuka and Murai do in GTO.
