They are not at all Gainax, though they were created by former Gainax animators - this isn't like Wit Studio, which is part of Production IG. If they were, you'd see some sort of cross-promotion (Trigger panels might mention Gainax or Khara projects and vice-versa), as happens when IG talks about Attack on Titan.
We've never heard an official version of events that drove animators to leave Gainax and form their own studios, and because it seems like it would involve airing dirty laundry we probably won't ever hear more than rumors. But we can be sure they are separate companies.

Trigger's celebrating their fifth anniversary already? Damn it seems like not all that long ago when Trigger first made it's debut. Time sure does fly.
