Kirei is shown to be alive in the manga for this series, and Gil is in adult form. It's not explained how this is the case.

Oh, good thing there will be one more episode. Maybe Shirou will serve Kirei Kotomine and Gilgamesh something so delicious that they'll be all like "you know what, you can have the Holy Grail, son".
