Considering how well this work uses female MC and at the same time not becoming a victim of traditional problems near all-female lead works, I am surprised that even with the great recognition and popularity of this LN, Dengeki Bunko further avoided any such works except Kino Journey. Is LN with a harem-ish premise so popular in this industry that even a publisher with such works rarely uses female MC?

Female MC in LN isn't that rare, even when you discount shoujo lns or yuri. There's no shortage of harem story with female MC aka reverse harem (both isekai or non isekai variety) either. The only difference is they don't get adapted into anime often or licensed (though there are more shoujo ln licensed nowadays).
Boogiepop was more assemble cast than traditional story, think of Durarara!! or Baccano!. in fact we barely got PoV from Touka or Boogiepop. A well executed assemble cast LN is rare even now especially the ones that had a good story. Not to mention when Boogiepop was released harem genre isn't as prevalent as ten years later.
