With that poster, these specials are definitely gonna be an attempt to draw a connection between the 5 minutes of original anime content at the end of season 1 to a good starting point for season 2 that aligns with the manga.

That sounds like a good thing to me. As long as the second season is a decent length, I'll be happy. This is certainly not a good substitute, but if it works as a bridge, that makes a lot of sense as to what they were thinking with this project.

So does arc this take up (more or less) right where the manga would pick up from the first season, or is there an arc or two in between them?

After the first main saga ends on Chapter 100: "The Heroes"(also the last episode of season 1), there are a few breather chapters that set the stage for the second saga. Seems like these specials will start with a bit of anime original content in order to make the anime original ending of season align with the chapter 101 and then the rest of the special will cover the breather chapters.
