イエスはその後、直弟子ではないパウロによって神と一体化されていくわけですが、僕はクリスチャンではないので、神になった後のイエスよりも、神になる前の「人間としてのイエス」に魅力を感じるんです。

Not "according to" the Apostle Paul, but "by" the Apostle Paul. What Yasuhiko is referring to here is the theory (impossible to prove, but sadly believed by many in Japan) that Paul ascribed divinity to Jesus after the fact.

I thought Kira Yamato was the franchise's Jesus (from what I have read on posts and fan reviews).
