I'm wondering though if the author and the animation company had to ask permission or seek a license to have the actual products in the series. A lot of times I see products in series but they have parody names instead of the actual names.

Yes, they did it. In manga they leave the company name in credits, same thing happened in anime but if you realized the model kits sell in Kokonutsu shop have parodied name, Tomiya instead of Tamiya. |

They still sell in packs of 12+ (more or less) at the local food city whistle candy looks like some cough drops they have here already. |

It is called as Chuubert, I know that name thanks to Gintama anime. In my country it was called as Poli/Poly ice cream, one of most common things found in cheap candies shop. Fusen Gum also selling outside Japan http://www.marukawagum.com/e/products.html |
