Really, I'd guess that the situation is that the Amiibo have to be planned far in advance due to it being a physical product. Villager, Wii Fit Trainer, and Marth were probably predicted by Nintendo to not sell quite so well, and so the plan was to make a small run of each, then discontinue them.

Then, when those three wound up selling very well, a change of plans was needed, but it couldn't be implemented right away because of how big an undertaking the Amiibo are. The statement that they're unlikely to keep making the sold-out ones were, I'd bet, based on the original plans, and now Nintendo has revised those plans to make more, as there's money to be had in making more but not if they aren't.

@leafy sea dragon: You know, that actually makes a lot of sense. It could be that Nintendo underestimated how popular the lesser-known characters would turn out, and now they're trying to re-evaluate their product strategy moving forward. The inconsistent messages from Nintendo are a bit difficult to deal with though --- I personally wound up paying $20 to import a Japanese version of the Wii Fit Trainer (my secondary in Smash 4 to Greninja) because it's pretty much sold out everywhere, and I know it's been causing a lot of figures to sell for crazy prices on ebay since it's unclear whether certain figures are going to be discontinued or not.

Wow, that's an unlucky character to go for--then again, I wanted the Villager Amiibo.

I'm a nonconformist though, so I'd select whoever was predicted to not be popular and would up actually not being popular. I don't know who that'd be for the initial batch though. Peach?

I had a hunch Nintendo was smarter than to not release more of something if it turns out to sell well though. It was either that they were selling better than expected, or the plan was to discontinue a few characters, then bring it back in cycles to drive up demand (and thus prices), as what Disney does with home video releases of its classic movies.
