Was an entertaining watch but I cared very little for the story. Also I would of preferred it to be yuri as I felt it could of went that way.

That depends on a number of elements. Sure if you have top of the line mecha animation, then yes. But if the mecha animation is average and you don't get a ton of scenes with it. Then it would cost more money and be more time consuming to; model, texture, rig, animate and composite a CG mech, Than just drawing a much of stills to move from one side of the screen to another.

The reality is that 3DCG is used, not because of cost effectiveness, but because you an have a wide range of shots, some not possible with key-framing and others requiring a lot of talent.
