Pretty much any Elfen Lied, uh, "cut scene," so to speak. It's like "awww, dude, she ripped their heads off, aw, man, sick, gross, dude, there goes a limb, awww, dude ... AWESOME!"

Huge Spoiler Alert. Do Not Read If You Haven't Seen Kino's Journey!
On Episode 4 when we find out Kino's origin when her parents tried to kill her for not wanting to go through the "process" of becoming an adult. And even after she apologized, the parents threatening her with a kitchen knife. Slowly moving towards her and trying to kill her. Then laughing it up when they killed Kino. Really disturbing thinking that a parent would resort to that... yeah I know it's just an anime but I've heard of many instances where the parents off their own child and it it just blows my mind how parents can do that to their own kids.

I must say, the most disturbing scene for me was in Shuffle! when Rin slitted his own wrist just to force Asa-san to realease her overflowing power, that scene really gave me the goose bumps. Also a scene from Chuukan Ichiban when one of the tough judge who ate Shell's steam fried buns suddenly act like a gay (disturbing yet really funny). The doll in Ghost at School also gives me the creeps, specially when they're about to play with Satsuki inside the storeroom. And who would forget the cutey puppy from Elfen Lied? I just can't imagine how nasty those kids are. Tell the truth, I hurt animals when I was a kid too, but not as brutal as them.
I have more in mind, but I don't plan on saying everything

One scene in particular during Elfen Lied shook me to the core. Poor Mayu being forced to strip for her step-father's amusement then the implied rape. On top of that her mother either doesn't believe her or doesn't care. The dog scene was heart breaking but I wasn't disturbed by it.

Actuallyher mother is fully aware of what's going on and is jealous of the attention Mayu is taking away from her - that's why she makes the comment about how things would be better if Mayu wasn't around. And that makes that whole sequence way more disturbing that it already was.

I just watched the beginning of episode 5 of Higurashi no Naku Koro ni, the scene before the opening song where Rika repeatedly stabs her knife with her head, but i already consider that the most disturbing scene i've ever seen...
I didn't want to watch the episode any further because it wasn't subbed and I do want to understand what the're saying.

Most of the posts so far are about gory scenes, and to be honest, OF COURSE they're disturbing lol. You'd have to be as mentally insane as the people commiting the atrocities to not feel something at least.
Now I'm not exactly a perfectly rational person in my tastes and dislikes, but one thing that was as disturbing as anything as anything i'd seen was the scene in Speed Grapher where the insane dentist is drilling on the girl's teeth and grinds them to shreds while she's sitting there screaming with blood flying outta her mouth.

One first disturbing scenes that comes to my mind is..well, almost all of perfect blue haha. and i've actually never got into GANTZ but i did see one episode in where a grandmother gets blown to shreds by some bird robots, to protect her grandson, as he sat and watched his grandmother bleed from her eyes..horrible. and all the scenes in THE END OF EVANGELION where all the characters that you have grown to love die. particularly when misato dies..i felt like crying

Oh I agree with Keycompleatly here, except I am not sure if it even disurbed me like everyone else, it just made filled me with so much rage, that I wished that she would have told Lucy and/or Nana so they could make them pay. However I felt they done it tastefully, what I mean by this is that they showed enough to make us all have reactions, in my case a violent reaction,yet they didn't' show it acutally happen, that would have been too much and I would have stoped the dvd right there.
I would also say that the puppy stuff was disburbing, especially what she did to them, how the show made you feel and even route for someone who just slaughtered a bunch of children. Also how they could potray children as being so cruel. Oh and the train scence with Kyto's family, chilling. Perfect blue was also disturbing especially this part
when they displayed the 'fake'/movie rape on mima. It just was so real it gave me chills and then of course when that maniac that was obsessd with her went after her, that also was chilling.

I am quite surprised that no one has mentioned The Second Renaissance from The Animatrix yet. There are numerous scenes in this 2x10min anime that are highly disturbing, but the worst one IMO must be when a soldier is ripped out of his battlearmour with his limbs left behind during the final war. I strongly recommend this anime btw, even if you're not interested in The Matrix. Beyond and Kid's Story are also good shorts from the same collection.

One Part I have found disturbing was in Akira WhenTetsuo Riped The piece of glass out of his foot Its not like i do not like feet i am o.k with feet it's just that i found that a littel gross.

I'd just like to throw Excel Saga into the discussion here. Now, the show as a whole does a pretty good job of prompting disbelieving gasps from the viewer, but the final episode really takes it all to the next level of offensiveness. Not much fazes me, and this episode managed it - although it still manages to be pretty funny if one's good taste can be ignored for awhile. No one watching episode 26 can doubt why it didn't air on even Japanese late-night TV....

Last night I saw a scene from FMA which I found disturbing when I first saw it 2 years ago. I forgot to note it in my earlier post.
While Ed is preparing for his state alchemist certification exam, he stay with Shou Tucker, his daughter Nina, and their pet dog. Over time, the Elric Brothers establish close bonds with Nina; the bonds are close enough that she calls them "Big Brotheers."
Tucker himself has to undergo an assessment from the state before he could continue his reasearch. After Ed returns to Tucker's home, Tucker himself announces that he passed his assessment. Tucker shows Ed and Al the result of his research, and Ed grows suspicious. A few moments later-- based on his conversation with Tucker-- Ed recoils in horro as he realizes that Tucker fused both his daughter Nina and their pet dog and thansformed them into a chimera.
We never see the act take place. What made the scene most disturbing for me was watching the end result after knowing what it took to make a reality. Even as I saw that scene again I still feel disturbed by it.

I suppose that's true, so I'll present a scene that's kind of disturbing, even though it's from a cute anime and not violent or gory at all...in Aishiteru ze Baby, episode 5, Kippei's ugly "stalker girl" finds Yuzuyu alone in the park. After basically telling Yuzuyu that she's worthless and that everybody hates her, she proceeds to take her crayons and throw them in the trash. The fact that a teenager would do something like this to a five-year-old is what disturbed me about that scene. Granted, it's not as graphic as most of the stuff here, but I still rank that as one of the cruelest things I've ever seen in anime.

OMG, I saw that scene in AMV Hell 3, and never knew what anime it was from, until now, as it was one of the few clips I didn't recognize.

OMG yes. I downloaded that show just because it was new and was mentioned a few times in this thread. So me and my two roomates were watching this show, we got to this scene and I just paused it and we were like "wtf.... wtf was that?!?!"
