Believe it or not there in massive financial trouble. That's probably why they have so many projects, trying to get the money pumping again

I wonder if Saint Seiya: Legend of the Sanctuary to blame, considering how incredebly hard it bombed in the box office.

No they aren't! Toei shows to the public their financial data and they are quite good.

2015 Data(That goes from April 2014 to March 2015)
Net Sales -> 30,313 Million Yen(246.2 Million dollars)
Net Income -> 2,437 Million Yen(19.8 Million dollars)
Total Assets -> 50,460 Million Yen(409.8 Million dollars)
Cash and Time Deposits(Money fast in hand) -> 18,144 Million Yen(147.4 Million dollars)

I don't know where you ever heard they are doing badly Financially when they have everything doing awesomely well.

Saint Seiya Legends of the Sanctuar and Captain Harlock, the movies didn't bombed, in reality Captain Harlock even broke Box office for Japanese movies in France and Italy, and considered a smash hit. The company also got a rise in overall Movie revenue from those movies, revenue that affected the company Net Income in a good way.
Also is important to note that Toei Animation is right now investing in Full CG Movies for the international market. Basically to compete against Disney, Dreamworks, ... in the future.
What Toei said about Full CG Movies investment in September of 2014 -> "Multiple large-scale CG movies are being planned".

Is maybe not that known, but Toei has a strong foot into Youkai/Ghost stories. And their most famous title of that genre is Gegege no Kitaro.

About Toei number of projects recently, in reality it has been like this for quite some time(around 5 years or more). They have 3 big initiatives for the medium and long Growth of the company. 2 of them is not visible outside of the company and the last one is about planning more movies and series for the future.
You can see it here(Is in English): http://corp.toei-anim.co.jp/ir/201503_4Q_presen_eR01.pdf
