He was arrested for posting obscene pictures to the internet. He wasn't flashing in public, unless he had an audience in the restroom.
Obscenity laws are vague in nature and subject to interpretation, so you are never going to win if you are accused of it.

Though I agree with most of the comments that this shouldn't be illegal if on the internet, I at least hope that there was an age wall or something.

I was reading the article thinking "Well this really doesn't seem that big of a deal... why was he arrested?" then I read the 3rd paragraph and was all like "Ohhhhhh, now that makes more sense."

"Obscenity" is a misnomer because in Japan it is de-facto uncensored genitalia (and only that) and is the same reason why:
