Currently, I'm playing catch-up with FSN, just having finished watching ep. 21.
(My question will be in a spoiler tag, as it might potentially spoil others.)
At the end of ep. 21, When Shiro entered the underground section of the church, he saw something that shocked him. What was it? My monitor isn't very good, so the screen was quite dark, making me unable to see what he was shocked about. This was right before Kirei discovers Shiro, btw.

Yes, they're dead bodies which I assume were people that either Lancer or Gilgamesh killed in order to increase their power or sustain themselves., though it doen't go into any specifics.

Speaking of Gilgamesh, he was called "Archer" by Saber a few times throughout the latter episodes. Is he somehow related to the Archer who was killed by Berserker? He has a lot of similarities regarding appearance, but has a completely opposite personality from Rin's servant Archer. Perhaps he's just the same type of servant? But if that's true, couldn't there be other servants besides the ones we've seen with the titles of Saber, Rider, Berserker, etc. as well?

Thy are not related althought they do look kind of similar for some reason. Names like "Saber", "Rider" and "Archer" are the titles of their classes, not their true names. Gilgamesh and Shirout/Red Archer are both Archer class servants, thus they are both called Archer.

Gilgamesh was the Archer of the previous war. He was commanded by another Master, who was killed and replaced by Kotomine, who sought to use Gilgamesh's powers toward his own ends.
Cheaply enough, the reason Gilgamesh fell under the Archer class versus the Saber class or Lancer class is because his Noble Phantasms allow him to "sling swords like arrows." Or something like that.

Not to change the subject, but didn't Gilgamesh live way before christ. I mean way way- like he lived 1500 b.c.
I dont know where I was going with that, but hey to get back on the subject- I dont think that the two Archers are related because of the large gap in age. though they do resemble eachother, they also resemble "Vash" from trigun, dont they.
One more thing how did King Author die, they show the little clips but all I've gathered is that she was murdered. I ask because my history on King Author is rusty.
I only say "she" because in the anime she's a she but King Author could've been a man. Did King Author even exist??

Gilgamesh was the Archer of the previous war.
But it has nothing to do with his ability. Gilgamesh can be other classes too. he can be saber class in other war.

Saber replenishes her mana?

Hm.. well, it is a hentai game, so there's not much you can actually explain.
If I were to try and explain it somewhat logically though, I guess I would say the physical contact and sensations that come from intercourse would somehow serve as a "catharsis" or emotional outlet.
Realistically speaking, sex can raise your heart rate, get your blood flowing, and all the while in the end releasing a lot of stress during the climax.
Since this is just fiction, maybe the pleasures they felt released some kind of chain reaction that in the end replenished her mana (and he is her master, after all, so maybe there's some kind of master-servant connection). I guess you could say they felt "refreshed" after doing it, as some people in real life do as well after having sex.

Ahh,i guess i understand now. This cleared up a few things.
I guess you could say, its an excuse for having sexual intercourse

It's also mentioned in the game, if I recall, that bodily fluids can potentially carry an immense amount of mana. Hence the reason many Masters have their Servants go out and kill people to boost their strength; the bloodshed or other such exploitation of others' blood (as can be seen in Rider's Noble Phantasm, Blood Fort Andromeda, which converts the blood of anyone trapped in a certain radius directly into mana for her use), can quckly energize a Servant. Sexual intercourse and the transmission of sexual fluids was like a less horrific version of that same concept, and an alternative for Shirou, who vehemently refused to have Saber kill innocent people and take the bloodshed route.
As for the anime, I think the excuse they used was that Shirou somehow plugged those "magic circuits" you see when he Traces things into Saber, and the giant CG dragon (which I think represents her life force as a Servant or something...given Saber, I'd've thought a lion would make more sense, but whatever) took the bait and syphoned off Shirou's mana.
The sex idea as Type-Moon describes it actually makes more sense, in my opinion.
