Spoiler Warning...
I took the ending as stating that due to the abuse by the humans of earth, the earth created the blue to destroy man. But since the blue were starting to overrun the earth, the earth extinguished the blue. Yuji realized this while in that big cocoon-like thing. In the end, the planet rejuvenated and Yuji decided with Marlene to stay on earth and raise their child when its born. As far as the spaceship is concerned, they were in there for awhile without contact with earth or something and started to get cabin fever and decided to overthrow the chairman and escape to earth but did a mass evacuation while fighting with the loyalist at the same time and ending up destroying the ship.

In other words, the ripped off Nausicaa. I've also been told that the series had been planned to run longer, but they had to rush the ending because of early cancelation. One way or another, the ending blows goats. I recommend to everyone not to watch it past episode 23. The last three episodes completely ruined the entire series for me.

I agree that the last 3 episodes were disappointing, but they didn't ruin the series for me. I see those 3 episodes a little like the last 3 episodes of DNA^2: a sort of alternate ending. But unlike DNA^2, where the 3 extra episodes added some nice (if unnecessary) action, in Blue Gender it just felt like a cop-out. They had reached a strong & hard conclusion about humanity becoming responsible and growing out of the Earthly cradle, and then they threw all that out the window with a "happy-ending" conclusion that everything is ok now, we can return to Earth as if nothing ever happened. Oh, and living in space away from our natural roots is an aberration and leads to destruction.
