Wow, the ending was kinda disturbing, I've seen alot of anime with guys turning to girls, but I must say with this one the ending didn't blind side me, but somehow I find it extremely disturbing, I was half heartedly ether wanting Megu to ether turn back to a guy(personal favorite scenario), or found out she was a girl to begin with(not as good an ending better plot twist), but being perma girl because she kissed a guy... and still believed she was a man.

As far as I can see it was pretty obvious by the end that she had always been a girl, and she had become aware of it, but decided it was more fun to act as a boy in all things except (maybe) romance. I think the creator thought it better for her to remain true to herself, than to conform to the audience's expectations of a clear solution.

I really loved this series. How's the manga compare to the anime?

I've only read the first volume and it didn't impress me. However, the manga ran for 20 volumes which probably means it improved.
