So what's the reason for switching between the 2 designs for Kirito??? Is there an original story mode set in the games universe and the story mode based on the Phantom Bulllet arc from the novels/anime????

This is a new original story, giving the player their own character, but (if I understand correctly) letting them control the SAO characters instead. And again, from what I have read with my poor Japanese, Kirito's new appearance is due to converting back again. The girly GGO Kirito in the cutscene was just a flashback, and both Kirito and Shinon's original GGO appearances will be DLC.
Also, happy that LLENN is in this game. But not terribly surprise with the GGO anime announcement.
