They had recut some shots in some episodes and added new scenes in the last episode in the Japanese Sidonia BD release. I wonder of "new sequences" referred to here means using these new shots on the BDs that were not in the broadcast version, or did they redo or add new scenes again for the movie?

I don't know about this, compilation/recap films are about 90-or-so minutes (on average). Sidonia no Kishi's 1st season was 12 25-minutes episodes (total runtime is 300 minutes), that is more than twice the length of the average movie.
I'll admit that it's a good way to quickly introduce the show to new viewers (and given the timing, the studio is aiming to keep them watching season 2 as well).
I might check it as a quick reminder of the first season.

I was severely disappointed with this series. However, with this new compilation film, I might be surprised. They may update many of its original flaws. I hope the animation studio makes it a bit better. I mean, the other show they worked on (Transformers Prime) had much better animation, so it is completely possible that the quality can go up.

A second anime season and now a compilation movie.
Hmm, this is turning out to be a bigger franchise than I originally thought it would be.
