Sometimes when I reply to a post instead of my reply being right under the post it is sent to a different part in the forum (usually the bottom.) This can make it look like I double posted when I didn't.

I'm assuming you mean the same thread instead of the bottom of the forum. When you reply to a post, your reply will always end up at the end of the thread because it is the newest post in the thread. It does not matter if you are replying to a post made in that thread two weeks ago.
If you want to reply to a specific post the best thing to do is quote part of the post so that the original poster knows it is them you are replying to.
If you want to make multiple replies and your post is still the newest one in the topic then you can simply edit a second or multiple replies into your last post. Look at the BBcode formats in your posts when you quote a post; you can use this format to also add multiple quotes and reply to them in a single post.

Sounds like you're more used to / prefer threaded / nested view. Unfortunately we don't have nested, but you can switch to threaded bly clickin on the "threaded" button, which looks like this:

I don't see that anywhere. That's not even what I'm talking about. Sometimes my reply will be in the middle of the forum, sometimes the bottom,sometimes where it's supposed to be.

On these forum whenever you click the reply button your post will always go to the bottom. Even if you click the quote button your post will go to the bottom. The only reason why it wouldn't be at the bottom would be because right after you posted someone else also did, meaning you be second from the bottom.

..I wonder how many times I looked at that button without actually realising that it is there. I guess I'm just so used to flat forums from UBB and the like that I just ignore any threaded options,
