He did what Rem told him to do... He is going to take care of Knives. We thought that meant kill him... but it didn't.

I never thought that Rem's words ment for Vash to kill Knives. Rem was a peaceful person. She wouldn't have said something with the meaning of hurting someone.
But yes, Vash was going to take care of Knives, he just had to cripple him in the process.

Right, if you put it all together, when rem put them both in the escape pod she said "Vash, Take Care of Knives."
Then later on he said something like, "I'm going to do what I should have done in the first place. I'm going to take care of Knives" Which gives us all the impression that he was going to kill him.
However, when it comes to the fight, he shoots him all full of holes, but doesn't kill him. Then he bandages him all up, and takes him back to the town to... "Take care of Knives."
It's not the best ending... but it works I guess.

All through out the story, Vash is protrayed as a good guy. If my memory serves, nearly all the fights Vash gets into are when he was forced to fight. He never killed anyone on purpose, and was greatly saddened when something bad happened. If he couldn't kill strangers that were trying to kill him, how would he kill his own brother? Eventhough Knives tryed to kill him, Vash just isn't the kind of person that would kill anyone at all.

The manga's not even finished. I just got trigun volume 2 manga and something so confusing happens when knives is being reborn he kills legato I think. Because Vash said why do you get to kill him? So the manga is really different than the anime

That really doesn't make sense. Why is knives "reborn"? And why does Vash say how come you get to kill him? But yeah anime can stray from the manga a lot of things happen at different times. Plus the manga isn't finished yet is it? aah so confusing sometimes.

Knives wasn't exactly reborn. Remember how Vash destroyed the city of July? Well when he did that he also shot Knives with his angel arm. So Knives was really just healing from the injuries and when he came out he apperently killed Legato (or at least that's how it looked to me also).

yeah vash fights with knives. he thinks of rem, and what she says that keeps going throught his head. he understands. even though knives might have been killed, vash did not kill him. kinves was given a second chance. i would think vash would take care of his brother and then knives would start acting better. knives almost faced death but vash not killing him would make knives change.

The manga is different from the anime. Most manga to anime transitions change some things, sometimes big, sometimes small. In the case of what you pointed out, you should just stick to what happened in the manga, and just think of the anime as an "alternate universe," so to speak.
I myself haven't read the manga, but I feel this is how most manga/anime timelines are. And from what I've observed, since a majority of the time (I don't know if there's another instance) the manga comes before the anime, what happens first in the manga is the way it should probably be. No 'buts' about it.

Sorry. I think I messed up on my first reply to your question. For some reason, I was thinking of Vash rather than Knives when I typed it. As for you question, I'm afraid I can't really answer that. I just want to apologize if my previous post sounded confusing.
But from what I've heard from a friend of mine who has that volume:
Yes. Knives supposedely killed Legato, but I'm not 100% sure.
