I wondered too: it would be bizarre to cancel a magazine and halt a manga's serialization while it has a popular anime airing. But the "Plus" magazine seems like a spinoff of the main one, so my guess is that it had side/extra stories for the series? From Monthly Shounen Magazine's website, it looks like Noragami is still a headlining title in the main magazine.
