This particular situation is one that I put more on the publisher's use of the pen name system than the system itself. The publisher knew who it was dealing with, no background checks needed. The tax side of things is exactly why the companies would at least want to know who they are dealing with since "We paid some guy" isn't going to cut it.
In general, the use of pen names and the like makes sense for all the reasons mentioned. I know that law about verified receipts caused some concern in the Vtuber because the names would be publicly visible, and Vtubers have plenty of reasons to want to maintain IRL anonymity. But the big downside is that it can be used on the company level to protect itself from scrutiny in the name of shielding talent.
