In a few months, I'll be dropping by in Busan, South Korea to visit my relatives.
Can anyone here recommend any good bookstores or anime stores as well as havens, place or streets that an Otaku should visit while in Busan or Seoul in Korea?

You can buy manga at the major book stores (Kyobo, Yongpoon, etc), just be aware that the selection will be smaller, and the prices are usually higher.
You can buy non-bootleg anime figures at nono21. The staff are knowledgeable and friendly. The pricing is generally reasonable, and the selection isn't too bad.
It's been around 3 years since I lived in Korea, so I'm not sure how accurate this information is, but you can do some research for yourself.
