In 2099, the entire Earth celebrates the launching of SDF-1, a huge alien spaceship which crashed on Macross Island ten years earlier and has been reconstructed. Lt. Commander Fokker is outraged when his young friend Rick Hunter upstages the air show with his daredevil flying but all is forgotten when the Zentraedi, savage alien warriors, launch an attack on the ship. As the invaders rain destruction on the Earth, Captain Gloval realizes that despite an untested ship an an inexperienced crew he must take SDF-1 into battle. Rick Hunter, in the midst of struggling to control a Veritech fighter and survive the onslaught, meets Lynn Minmei, a charming young girl whose life he must now save.

As the alien attack on Earth continues, Fokker must rescue Rick and Minmei, while Captain Gloval searches for a way to save SDF-1 from destruction by the merciless Zentraedi. His solution is the space fold maneuver - transporting the ship into deep space and leaving the attackers behind.

Unfortunately, the jump also causes Macross Island and its 70,000 residents to be transported into hyperspace. As Captain Gloval discovers the fold system has vanished, preventing a return to Earth, the crew of SDF-1 works frantically to retrieve the civilians. Meanwhile, trapped in a remote corner of the vast ship, Rick and Minmei struggle for their own survival.
