Im ep 1 at 0:44 Umaru owns J unpiece volume 1 a parody of the One Piece manga. At 4:08 she is seen holding a Tony Tony Chopper plushie at school.

The op animation makes several video game references such as Pokemon, Mario Cart, and Tsum Tsum.

In ep 4 at 11:20-11:56 and 14:18-14:22 there are parodies of the Pokemon games. At 13:30 the bobble head looks a lot like Pikachu.

In ep 4 at 15:51 Space Scream Fighter IV is a parody of the video game Street Fighter. 

In ep 9 at 10:33 there is a parody of the Pretty Cure franchise. They have it as プリキュラ instead of プリキュア.

In ep 9 at 11:03 there is a parody of Puella Magi Madoka Magica. Instead of 魔法少女まどか☆マギカ it is 魔法少女カジキ☆マグロ. It features a girl that looks like Homura Akemi wearing a Maguro (tuna) hat as well as Kyubei being a tuna.

In ep 9 at 11:21 there are a few anime parody posters. For example, Strawberry Marshmallow is a parody of Ichigo Marshmallow even though ichigo means strawberry. Another is a parody of Ansatsu Kyōshitsu depicting Koro Sensei as a purple instead of yellow. He also appears at 12:10.

In ep 9 at 19:21 there is a reference to Danganronpa. Set in a courtroom, Umaru's outfit changes into Monokuma.

In ep 9 at 19:52 there is a parody of Kaiji. There are ざわわ ざわわ zawaa zawaa's instead of ざわざわ zawa zawa in the background and Taihei is dressed similar to Kaiji.

In ep 10 at 17:05, Umaru reads Death Note volume 1 at a manga cafe. Since it is a parody, the manga is instead called Shinote. Shi means death.

In ep 10 at 11:59 Umaru watches an online video featuring a parody of Funassyi. An asian pear is Nashi in Japanese. It is purple instead of yellow. It's name is Nassuu because it is an eggplant and that is what Nasu means.

In ep 11 at 6:47 there is a parody of Neon Genesis Evangelion. Umaru sits in Gendo Ikari's iconic hand folded pose while wearing gloves. The numbers above her head are the same font used for the units numbers.

In Episode 3, around 11:42 inside Umaru's room there's a figure which looks like a Nendoroid Miku Hatsune.

In Episode 4, Doma Umaru is in her tennis outfit at school. She mutters to herself that she has only seen tennis in manga and anime. In her "Himouto Umaru-chan" chibi form, she is seen wearing glasses and and a galaxy behind her, with the words "Tezuka Zone". This is the famous move of "Tezuka Kunimitsu" from the anime "Tennis no Ouji-sama".

In Episode 7, Umaru has a figure that closely resembles Miku Hatsune but it was renamed Migu.

In Episode 11, Umaru is deliberating on whether to buy sweet or salty snacks, in her head a couple of Umaru's are debating. The scenario is similar to "Shinseiki Evangelion"s scene when "Ikari Gendo" goes in a meeting with "SEELE". The Umaru with moustache even does the famous "Gendo Pose", using a pair of fake hands.
