I've managed to get the FLCL manga from my local library, and given that I've not seen the anime yet, which should I read/watch first, or does it not really matter?

Im relatively sure that the anime came out first, and while I haven't read the mange i haven't heard great things about it. I would suggest the anime, if only becuase it came out first.

The manga was made after the anime as FLCL was an original work from Gainax and the manga tweaks events differently from its anime counterpart. You can start off with either one and not miss out on much.

Even if both are similar, the anime has some of the best music and voice-acting (English version, Japanese version is good but nothing too remarkable) around and the animation is solid as well. So I'd say start with the anime.

The remarkable bit is how close the English is to the 'nothing too remarkable' Japanese version.
