Man, stories like this make me wish the opposite gender switch stories.
Oh, And having the female be taller, of course.

Did you ever read Never Give Up? It's got a taller, more masculine girl and a shorter, more feminine guy (in terms of looks). Tokyopop never finished releasing it, unfortunately, but it sounds up your alley.

Not really what you have in mind probably but ryuji from toradora might actually fit, and if it's at least one of the best romance series in anime.
Another really good series that also is kinda close to that pattern is Princess jellyfish and is another one really EVERYONE should see.

I happened to see this and have been waiting for it's review. It looked cute but I wasn't confident if I should look into it or not since I have so many already in my B&N cart. After reading this, I think I may give it a try after all. I didn't realize it was an age age story either.

I feel like I've heard of a number of shoujo manga like this, although I feel like it's kind of hit-or-miss with these ones whether or not a reader will be turned off if they feel like they're playing too hard to gender stereotypes. One I've heard of that sounds like possibly what you want (haven't really read it myself) is Mizutama Honey Boy. Otomen is kinda sorta like that, but the premise is more the guy seems manly but is secretly girly, and his girlfriend is kind of manly.

Oh, yes, that series! I've been reading it in French. (You can get the French edition on kindle for about $5 a volume.) It's good, and definitely a bit closer to what Heishi was talking about, although very much in the Otomen vein.
