The Onmyoji (Yin-Yang Masters) were not affiliated with the Shinto religion. Onmyodo (The Way of Yin and Yang) is a combination of esoteric Buddhist (Shingon) and Taoist teachings imported from China. Onmyodo is built heavily on Taoism, so if they're considered anything at all, it would be Taoist. The amount of overlap between Shinto and Onmyodo is almost negligable.
Also, just a note. "Onmyo-ji" is somewhat of a rare way to write the romaji. The more common ones are "Onmyoji" (with a macron over the last 'o' when available) and "Onmyouji."
