Lfrith is Aerial, so it stands to reason that the AI in Lfrith carried over to Aerial. The short story is less intended to be a confirmation and more a deep dive into the AI's mind, what it knows that Eri doesn't, how it feels about that and about those around it. The main anime will probably eventually touch on this. They've hinted at it there a few times already, though I'm not sure why they're trying to hide it.
