So is this going to get pulled in future versions of the episode? I'm sure the episode will be preserved if it is but I wonder where they go from here.

Considering MBS still not pulled out the original video from their Youtube channel after all this gas, unlike usual cases of parody "infringements" like what happened to Gintama or Osomatsu-san - most likely it is settled out behind the scenes peacefully.

The song itself is entirely show-original, right? Assuming that's true, it's kind've wild to me that under Japanese parody laws this is an issue at all (though consistent with my impression of Japanese IP law more broadly).

Welcome to the no Fair Use policy country after all, especially when ever there you got the batshit lawyers trying to take a piece of a pie.

To be fair, it's not only Nintendo, companies like Toei and Tsuburaya are also known for protecting their IPs. But in the case of Dan Da Dan's I find interesting because it is a Japanese production, I would have assumed that they would be more aware that X Japan's members or the record companies could have gone after them for their parody. Though I do remember many years ago that the Osomatsu-san anime staff got into trouble for a Anpanman parody in its first season.
Honestly, Japanese copyright laws or whatever are very confusing, because doujinshi is huge

It's not only confusing, it creates a lot of problem and can lead to lost media when it comes to older anime titles not being able to get release due to their complicated copyright law.

Nintendo does it mostly when it clearly will hurt the brand, they don't want people playing a "Pokemon Grey Dusk" where the storyline is about drug trafficking.
The other case is one where the fangame is just too similar with an official product like the infamous AM2R.

The other side is the rare frivolous looking lawsuit like Palworlds, having patents on general game mechanics is stupid, but the suit also revealed that Palworld DID plagiarize Pokemon or intent to do it as much as possible with orders to the artists to make "knock-off Pokemon".

tldr.- Nintendo will send justified suits 90% of the time.

I love X Japan and have much respect for Yoshiki but he’s being kind of daft about what a parody is.
