It was animated in Japan, but then so is/was a gazillion other toons produced for the US. A whole lot of the major Japanese animation houses do work for US companies on a regular basis.

Simply put, the Japanese version of Trransformers is almost completely alien to the U.S. version. If you own the Season One Box Set, you can see for yourself by watching the Japanese Bumpers (animation before and after commercial breaks), the Opening, and the small clip.

Basically, all the cel-animated shows after the original generation of TransFormers is considered anime. All the stuff from Sunbow that was done in Japan and broadcast in America in the 80s is not considered anime to me. After that, when TransFormers continued on in Japan directly after the American series ended, that's where it turned completely Japanese and truly anime. I also consider Armada to be anime even although it is being produced simultaneously for both American and Japanese audiences. It's still animated in Japan and is done in the anime style.
