In both endings Shinji decides NOT to live in his alternate reality If you listen to what he says in the ending of the T.V. series, he says that him living in his alternate world would be like him never existing which is the complete opposite of what he wants, so he desides not to go with it. In the End of Evangelion Movie, he is offered to create the world he wants, but then decides not too for some reason (been a while since i saw it).

Efan's answer is a good one. Shinji has the choice to live in fantasy or reality, and he chooses realilty, no matter how cold it is, because it is real. This is the same thing in the original Ep 26 and EoE, it's just that EoE ties up all of the plot strings, where Ep 26 tries to explain what is going on.
Ryusaki made two other points:
1) Angelic Days or EVA Alternative Universe. Aside from the fact that this is created by GAINAX to have an excuse to make more EVA merchandise, it does reflect a "world that could be" that Shinji could have chosen to live in. It would be an Ideal world with all of Shinji's friends and family, but no Angels, EVAs or anthing bad. Instead, he chose reality. Actually, Angelic Days served one other purpose - to show Shinji as he COULD be, in a world where he is just Shinji and not the pilot of EVA-01, which is often the crisis he faces in the series.
2) at the end of EoE, Azuka said "Kimochi ga warui". This translates out in English literally as "I feel horrible!" - given that Azuka was killed and then brough back to life (by Rei, we suppose), I get why she says that, and it's the perfect ending. As to why they're there at the end like that, well, think of Shinji as the new Adam, Azuka as the new Eve. That pretty much sums it up.
